When I search for resources in Logos.com, it also returns everything in ebooks.faithlife.com
This began about 2 or 3 days ago.

This is by design and it actually helps people searching for resources - otherwise they would miss books that are sold as ebooks, even though those are integrated in the Logos environment.
I think it's rather a couple of months now than days.
If you only want hits from logos.com (e.g. if you sort for savings) you can use the facets to filter accordingly:

Ah, I see. Sorry I overlooked your meaning "even though selecting the facet for Logos.com, the website returns hits for ebooks.faithlife.com" - this is new and you are right it's a bug. It's the new geographic availability facet that somehow disrupts the others. Switch this to "all" and it will work okay.

One way to exclude ebooks is searching Logos Research Editions => https://www.logos.com/search?page=1&sortBy=Savings&limit=60&filters=status-live_Status%2Bformat-research_Format&ownership=unowned&geographicAvailability=availableToMe
