I am signed in to my logos account, so why am I seeing this when I try to open a clippings document? Even if I put in my logos username/pw it doesn’t recognize it.

Try going to documents.logos.com, signing in there, and then refreshing the app.logos.com page.
Certain documents aren't fully supported yet on app.logos.com (such as Clippings), so we display a view of documents.logos.com (which is dependent on you being signed in there).
