Does anyone know the proper way to footnote Logos book references since the page numbers from the books are not displayed in the books?

David, welcome to the forum! The way to footnote Logos resources depends on the stylesheet you are following. Most Logos books do have page numbers available and can be cited just like their print counterparts.

First: in many Logos books there are page numbers, you need to turn on the display of page numbers

 

Second: in case there are no page numbers, it depends on the style guide you use (and the liking of your professor, if you hand in seminary papers). There was a post these days which cited the APA style guide with giving section titles and paragraph numbers.

David, I don't know where or if you go to school. But the academic institution you either go to or are close to will have a style manual on campus. I would go look in it if I was you and it will tell you how to cite properly without page numbers. Also, almost any style manual you can find online. All of them will tell you how to cite when there is no page number.
