My intent is not to begin a debate on how to view the OT, but to get directed to a commentary, or commentary set that holds to a consistent theonomic perspective on the OT, or at least represents it responsibly.
Aside from Rushdoony, does anyone have any recommendations?

I'm not aware of anything in Logos along those lines. . .not that I've been looking.

I'm worse - up until now I didn't even know that there was something called "theonomic" and what this could be. A quick Logos search showed me that Greg Bahnsen holds to this view and explained it in http://www.logos.com/product/16624/five-views-on-law-and-gospel with a nice one-page summary. But that's mostly it. Searching the web brought at least one hint: http://fv1go3sdbg.tal.ki/20101119/theonomic-commentaries-223827/ - you may find one author who is mentioned there, Gary North, along with Bahnsen as contributors to http://www.logos.com/product/15787/american-vision-collection, but these are no commentaries.
No OT commentaries from any of these guys in Logos, so far.

Yes, you can convert the PDF to Word .docx form using any of various PDF converter utilities. There are several recommended on this thread.
Then you can build a Logos Personal Book out of it. See here for more info (particularly the section titled "Building Personal Books"): http://wiki.logos.com/Personal_Books
If you're luck, the formatting will already be such that the book should work right off the bat as a PB without much tweaking. But if you want the commentary to be able to scroll along with your Bible, or to be able to navigate in it by verse reference, you'll need to do some more work. See the info on "Resource Type Requirements" for "Bible Commentary" in the above mentioned wiki page. If you need help figuring out how to get it to work, ask back here.
