I am studying Hebrews using the Greek text, and I looked up a word in the Analytical Lexicon of the New Testament, because I wasn't sure of the lemma.  All the subsections of the book are highlighted bright red.  I went to the highlighting tool to see if I could erase this, and no I can't.  I shut the program and restarted it, but it's still there.

Any idea what is going on?

Does it look like this? https://community.logos.com/forums/t/139883.aspx

If so, it should be fixed soon.

I don't know how to do that.  Just open the Analytical Lexicon.  You will see main paragraphs with the lemmas and all kinds of subordinate lines with the different forms of the words.  Those subordinate lines are all in bright red highlights.
