Logos Can't Connect to the Internet

I just managed to get rid of a nasty virus (the virus is called antivirus soft) on my computer by using Spybot software, but now Logos won't connect to the internet even though my internet works. Do I need to mess with the proxy settings? I didn't think I changed them.

Is it being blocked by your firewall? Maybe the process you used to get rid of the virus tweaked something there.
And you don't have "Use Internet" = NO in your Logos Program Settings, do you?
Try starting Logos while you've got the Ctrl key held down and forcing the login dialog box to come up again. Maybe it's as simple as just needing to log in freshly.

The problem seemed to fix itself. My firewall always had Logos as one of the exceptions. One odd thing I noticed is that the L4 homepage only displays excerpts and the rest of the normally included information is grayed out when I try to customize it. I'm not sure if this is related to the proxy problem that I think it is, but I cannot download any podcasts from iTunes either.

Something is probably still messed up with your system. You might need to back up everything and re-install Windows. Uggh!

Jeremy, I got to say, I was thinking the same thing.
How to fix a PC after a virus is so far off topic here, but I'll make a few short comments:
1) I hope you make backups of anything you consider important. I try, but its hard to remember to keep up to date. Always assume a virus, human error, or hardware failure can destory everything at any moment. At least in that regard, the Logos4 application stores your data offsite. Some users find that a welcome comfort.
2) If you are happy you have done a repair/remove/clean of a given virus, the next step is to fix whatever is broke. Thats how I'm reading your request here.
3) If it seems all is fine, and only Logos4 is having problems, you need to focus on that. Try running with logging on. Read the log yourself if you have computer knowledge - it may give hints. Otherwise post the logs here. Someone may spot something, or maybe Logos support staff will advise something.
4) If all is OK, and only Logos4 is broken, and nothing else seems to fix it, you could uninstall and reinstall just Logos4 - rather than all of WIndows. Its no small task if you have a large library. And then a full download and reindex of your library of course. I would not rush down this path until you explore the options in (3).
I wish I could give you a specific answer or silver bullet. But for me, I would try to fix it, not reinstall. But thats just my methods. Your needs and skill-sets will be different.

I was having problems with L4 and iTunes. I finally figured out the problem. The virus changed my internet options so that I was using a proxy server for my LAN. I unchecked this and everything seems to be working swimmingly. I am not a tech guy, but does this looks like it fixed the problem. And yes I regularly back up my computer and save my settings.

Again, off-topic in the Logos Forums, but just for the record ...
Some viruses or nasty programs redirect your proxy to one of "their" sites, in order to steal from you, or otherwise do things you don't want.
I strongly advise you to seek expert help, or at least search the Internet for informed write-ups on the virus you had, in an attempt to understand if you have been exposed.
Avoid online banking and other high-risk actively until you feel you understand what the virus might have been up to, or was capable of.
In the extreme case, we actually come back to what Rosie advised :-)

I'm not an expert at cleaning up after viruses (I guess I must be so good at defending myself against them that I've never had one, so I haven't had much practice [:)]) so I was merely expressing my fears of the worst-case-scenario, not actually giving you advice of what to try next. Sorry I didn't make that clearer. I'm glad you didn't need to go to such extremes.

Sounds like the virus has hijacked your broswer and internet settings. If I were you I would definitele download Malwarebytes http://www.malwarebytes.org/ which is totally free and the "Navy Seal" of cleanup/removal programs.
Update it after install and run the full scan. This will remove any traces of the infection includes registry settings that may be affecting your PC. This should allow normal function to return by making sure there are no snippets of malicious code on your machine. If by some stretch there are remnants still there go and download Advanced SystemCare http://download.cnet.com/Advanced-SystemCare-Free/3000-2086_4-10407614.html?tag=contentMain;contentAux
This is also free... don't be overwhelmed by the options as there are many. You want to click these functions to run: System Optimization, Diagnose System and Security Analyzer. After they run it will identify the problems you have in each category. The Security Analyzer is especially important as it will repair hijacked settings from virus infections and restore them to defaulted status.
Take note of the Security Defence module as this can actual prevent future infections by blocking known channels of infection pre-emptively! Awesome AND free.
