This was a regression inadvertently introduced when trying to fix doubled ANDEQUALS hit counts (http://community.logos.com/forums/t/31489.aspx). As discussed here (http://community.logos.com/forums/p/63372/449476.aspx#449476) reporting the "correct" hit count has a lot of edge cases.
This should be fixed in 5.2a Beta 2. (You won't need to reindex.) 5.2a Beta 2 will count multiple results that are all in non-surface text as separate hits. (If there is a hit in surface text AND in non-surface text (e.g., footnote, interlinear, morph, lemma), that will still be counted as one hit; this should solve the double-counting ANDEQUALS problem, while not hiding multiple footnote hits.)
