When I moved over I ended up copying notes and highlights one at a time. It takes time but it is also a good review of what you have found important. I even updated a few notes as I found I had more to say.

I don't know of any reading plan like that but you might start with the 1541 version which is shorter and comes from the French instead of the Latin (one of the two modern translations are available on Logos).

MJ has some excellent points about debate so I'll come at this from a different angle from my own walk. Your brothers's problem is not strictly an eschatological one but hermetical. Dispensationists (of which I once was) have their own particular way of interpreting scripture and that is where the real issue will lie and where any successful engagement

Michael, there is a work around, Notes copied from OneNote retain their formatting. Notes copied from Word to OneNote retrain their formatting, so if you go from Word to OneNote to Logos you will retain your formatting. A little kludgey but it works.
