Perhaps you were asking Tommy specifically, but in case you were wondering about inline searching in the CNTTS in general, I can verify in the positive.
I also checked about the CNTTS showing up under apparatuses in the guides and verified that it does show up, both in the Exegetical guide and Passage guide.

My inline search works, and gives the same results as Reuben.
I did rebuild index, but the apparatus list is still short.
My current version is Logos Bible Software 6.1 SR-2, 6.1.0.0031. I think the problem started with the version 0024.
Looks like it works now. One of the NA27 resources was updated yesterday, this is the only related change that I can see. Thanks a lot!
