Today there were updates - they had to be found using 'update now'!
(I understood that these would be automatically detected)
A group of updates then down loaded and indexing began - but it stalled at 99%.
(for a couple of hours)

So I restarted Logos and there came down another 161 updates to resources. and the indexing began. and the indexing stalled at 99%.

So I quit and restarted Logos and lo and behold the matter cleared!
