Is there any way to take all the "auto" suggestions from the search
box? I have several collections, and only want to search in either one
of my Bibles, or one of my collections. I'd like to retain the ability
to type in a specific collection, but the "search in" box is always
very long, making it hard for me to find my collections among the mess.

Since you posted this in the suggestions forum some who would have answered your question probably overlooked it. There is no way to do what you'd like. Others would like it, too. You've added yourself to the group who'd like to see it.
