Left the computer indexing (using battery) and it went to sleep and eventually hibernated before the index was finished (I assumed).

Woke up this morning and the indexer starts over from scratch.

I expected that it would continue from where it left off.

How do you know it started from scratch? The indexing log shows that it only indexed one resource. Probably what happened is that most of your resources indexed before shutdown, and one of the indexed afterwards.

Your indexer log is from 2016-01-11, so it doesn't show what happened this morning. (Or, if logging was enabled, it shows that nothing actually happened this morning.)
