Request clarification: Merge Index ok?

I lost track, as of beta 12 is it ok to use Merge Index without ramifications or is it to be avoided? I thought that was the case at one time...

I have done merges in 4.0b without negative consequences. It's in 4.0a that it has problems.

During the 4.0b beta test, we have discovered a couple more bugs that can introduce index corruption when merging; these are being worked on right now and will be fixed before we release a "Release Candidate".
