Which is better to use for a theological research paper, notes or clippings?
I use clippings about 80% more often than notes for most purposes.

My 2¢
I don't think using the tools within Logos for writing or organizing notes is a good idea. I use "notes" when I want to attach a thought (or highlight) to a text. The purpose is to remind me of something when I return to the text. I use "clippings" as a temporary pile of quotes. If I were to be writing a paper, I would utilize Logos for my research, and another for writing. Depending upon the size of the research required, I would utilize a third program for organizing my notes.

Clippings are a great tool to combine all your quotations on a particular topic. Just be sure to create a new clippings document for the paper, so they all stay in one place. (I also highlight the clipping so I can skim through the resource again later.)
If possible, I also recommend adding tags to the clippings so you can find them easier later. Then, when writing the paper, I still prefer Word with the Zotero plug-in for citations.
