PBs can range in functionality from simple documents with no specific tagging to highly-functional ones with indexes and links. For your example of mouse-over passages, as long as the bible references are in a format that Logos can interpret, you don't have to do any specific tagging for that; a basic Word .docx file containing readable bible refs will do. (Logos isn't very picky; it will generally do a good job of parsing the ref. It can even deal with Roman numerals in a citation.) This simple document will also be part of the full-text index of Logos and could appear in a search.
For higher functionality, you'll need to "tag" the docx with milestones, fields, etc. The milestones will provide a specific index to your compiled PB. For example, when you see the bible reference in the white box at the top of a bible or commentary bought from Logos, this indicates the resource has been tagged to create a bible index. The same is true for headwords, such as you see in dictionaries; open a dictionary and note the same white box at the top.
