Reflagger not flagging some verses in a large HTML file

Reflagger works for me with small HTML files.

But it is skipping a few verses, especially after some headings in,

I have no technical education, but from my experience display errors are usually due to coding errors at the specific spot or somewhere above. But I am unable to identify any coding errors in the file.

Any ideas?

I checked a bunch of cases where the link wasn't showing, particularly in the section "Christ's Influence on Western Civilization". I suspect the problem there (and most places) are because a large part of those paragraphs are wrapped in an <a> html tag, and they shouldn't be. The <a> tag is primarily for hyperlinks, and should occur within the text, not around several paragraphs. If you're adding that tag to provide an anchor for internal hyperlinks, you should use it within the appropriate heading, exactly as you have done:

<h2><a name="ciowc"><b>Christ's Influence on Western Civilization</b><hr></a></h2>

You shouldn't also have it in the block of text that follows. I suspect that makes reftagger think that the text is already linked, and therefore it doesn't add its links to it.
