I have encountered this issue maybe a handful of times. I have a MacBook Pro, and sometimes, not all the time, I get stuck at indexing 99%. When I close Logos and reopen it, it goes away and tells me it is fully indexed. I'm wondering though if this will affect how much of the library results will come up in a search?
