I always highlight, yet this book contains none. It was updated last year. Seems updating removes the highlights.
Is this true?
You will need to explain more. Is this a personal book? Something else (if so, which specific book)? Have you made sure the visual filter is turned on for the note? What settings do you use to store you notes?

They should not disappear. My first check would be to click on the visual filters icon and ensure that "Notes and Highlights" are turned on.
Also check to see whether you have deleted the document where the highlights are stored.

I don't follow. Any and all note documents where you would have stored the highlights need to be checked ON (not checked "off"). Also, DOC's comment is a good one. If you deleted the document, the highlights will be gone (but perhaps recoverable).

Perhaps the ''checked off'' phrase is Canadian. We say, ''Do it, then check it off on the sheet.'' As in, do it + put a check mark, aye.
If you go to https://documents.logos.com/ (make sure you are signed into the Logos web site), you may be able to find the document there and recover it.

Gotcha.
If I had a "to do" list, I would use that terminology ("check it off."). In this case, it is a toggle on & off... so you would want it ON and not OFF. [:)]
