Not sure exactly where you're running into a problem with highlighting, as I went ahead and opened the resource in parallel and was able to highlight properly without any problems.
If I'm misinterpreting the question please expand further on your question so I can effectively answer it for you.

Learned can apply underline highlighting in NA28 that does not appear in the Synoptic of the Four Gospels. Also learned highlighting a word Ἐγὼ in Synoptic of the Four Gospels appears as ... in Note document (changed note style to orange circle after underline did not appear in Synopsis) while highlighting NA28 has surface text in Note document:

Thanks for the reply. I ended up just exporting the Synopsis with NA28 text and doing my highlights in Preview on a Mac. I can try this next time.
If you have the Parallel Gospel Reader interactive, then you can hover a word in the synopsis and have the respective targets in the others highlight as well. Not exactly what you were looking for, but it might help some with your task.
This also works in the Synopsis of Samuel, Kings, and Chronicles.

First, some disclaimers. I am not a specialist. I am a perpetual newbie at Greek. I am familiar with the idea of synopsis, but have made no study of it. Your question has drawn my attention to this problem and I would like to learn. I have done some probing and found an interesting approach online. A four color highlighting scheme is presented by Stephen C. Carlson which claims to have the advantage of simplicity over McKnight's colors. Do you support this opinion?

Because of the way Aland's synopsis is structured in Logos (can bring in passages from any edition/translation), highlighting isn't supported.
It is a great question, though, and I understand how useful it can be. I've forwarded your request on as an example of what we should support with synopsis/harmony resources.
