I can't remember if I ever opened Notes from Web App.. but it seems I couldn't find any of my Notes from the Document drop down.
I'm using Chrome browser.

Currently notes in the web app do not sync with notes in the desktop app - there is a long discussion of this at https://community.logos.com/forums/t/139394.aspx
You can see web app notes from the Tools menu -> Notes
