Some note links do not become dynamic links and other do.

I have a note file that I created for the Gospel of Matthew.

I created a note for Matthew 5:5 and added a comment with some related Bible references. Most of these references automatically turned into dynamic links. But one did not. 

Does anyone know why this is happening?

A space after the ")." should work as well - I've just tested it and it seems to work fine.

Yes to both of you. Thanks. Evidently is the the action of creating a space after the reference that activates the auto-recognition.
