I don't see Error 46 (nor error code) in the online Logos knowledge base. Can you be more specific about what and how you were updating? Also give us some data on your operating system, and some basic system spec's including how much free space you have left on your hard drive(s).

I encountered the same error message myself while upgrading to the latest beta 4.0c Beta 2 yesterday, it said something about being unable to create a shortcut (although it all happened so quickly it's hard to be precise about the message).

This machine is running Windows 7 and has around 230 GB free

If this was Warning 1946... that is a non-critical error that occurs when you have Logos pinned to the taskbar in Windows 7, evidently something is wrong that prevents the installer from overwriting the shortcut with a new one. However, since the .exe doesn't move, it doesn't matter, just click Ok and everything will be fine.
