When I log into Logos Alpha version there are times in which it a box shows that my library is getting prepared and that it may take a while - I let it sit there for 1 hour the other day and nothing - Closed the system down and then logged back in without the box... happens about every 4th time

Welcome to the forum. You really need to do two important things.
1) Change your display name. Showing your email address on a public forum is an open invitation to spammers. See the second link in my signature.
2) Post your log files immediately after this problem appears. See Item #6 in the first link in my signature. Your logs will give the development team vital information in solving this bug.
