When I look up a passage, I get the same resource under the passage every time. In Logos 3, which I am starting to prefer, I could link resources, such as the Reformation Study Bible Notes and the ESV. How do I do this in this new version?
If I understand your question, I think you need to prioritise your resources (i.e. favourite Bibles, commentaries, etc.) There is a good video on that - lookup on the wiki.

Yes, if you click on the resource's icon to open the menu you will find letters indicating link sets. Everything you set to the same letter will scroll together. You can also set up parallel resources which you can tab through, Sorry about not providing a picture but my cat is on my shoulder limiting my movements.
