Text comparison
I tried to change the bibles in text comparison. I deleted the bibles that showed up and tried to put new ones in but it only allowed me to put 2 in not the original 4. Am I missing something?

Secondly, could you describe what happens when you trying to add more than two books, and how are you doing this? Are you selecting them from the picker window, or are you attempting to manually type the acronyms in yourself?

There is a bug with the Text Comparison function at the moment. It is possible to add additional versions, but the only relatively easy way to do it is to insert the reference into the middle of the sequence, not at the end. So, for example, you could 'KJV' into 'ESV, RSV' to read 'ESV, KJV, RSV' and hit return. There are other ways, but this is the easiest. I hope my description makes sense ...
I *think* this is a known bug, but if not hopefully the developers will pick it up now!

I think this is connected to a bug I noticed yesterday and reported. I'll post this bug, but in the meantime you can add new bibles to the list by typing in the acronym, let the desired bible show up in the picker hit the arrow down to the correct one, and hit enter, it will then add it.
The other reported bug is when you have say, ESV listed, and want to add more by typing in the acronym you have to hit space, and a comma very quickly or it will cancel out anything you try to type.

it seems like you can't have more than 5 versions in the text comparison tool...is this correct?

No - forum http://community.logos.com/forums/p/27485/203092.aspx has couple Mac screen shots comparing 6 versions.
Observation: can be bit tricky adding versions - multiple times needed to type comma followed by bible version.

Using Logos Bible Software 4.0b SR-4 (4.10.4.9457) with Greek Bibles collection of 27 resources for comparison => 21 New Testament versions compared (Rejoice):
Learned clicking collection name much easier than trying to enter list of resources for comparison (on Mac & PC).
