I've been collecting some random suggestions and 4.0 highlights in a note file as I use the program. Some of these I would love to see an an "earlier rather then later" version. Others may be further down the road.

--Word for Word Guide Translation...I like that I can add the english to the Greek or hebrew by clicking on the translation in the Word for Word section of a guide. Also, I like the way the word is bolded in the English next to the individual word's section to give you a snapshot of where the word fits.

4.0 Suggestions
---When you click on "File" and do a search for a note file or visual filter, etc that bears no results, have options for creating documents with those names. For instance clicking New Notes after doing an unsuccessful search for "Testing" would create a new note called "Testing"
---Allow the creation of user defined shortcuts for the Command Bar. I would love PG = passage Guide, EG=Exegetical Guide, WS=Word Study. If they are user defined that would be great, if they are Logos pre-defined that would be ok.
---When you left click on a reference, as if to keep the verse displayed and accessible, add shortcuts for Passage Guide and Exegetical guide at the bottom for the selected verse. for those who use Logos only to hover over text this may be a great way to put the availability of these guides where they are already used to going.
5.0 Wish list (Yes, I have to say it
)
---The one view missing from the passage guide is a description of the surrounding context of that passage. I would suggest one of two things to fill this void. 1) a pericope summary. It would be a basic list of Pericope titles, 5 titles before the searched reference and 5 after, in either a vertical list or paragraph format separated by "...". or 2) A tagging of Outlines, like your doing now with images. For instance, in front of every Bible book in the BKC is an outline of the book. Have a section that would display this outline, highlighting the current location's placement in the outline. For that matter If I do a passage guide for 1 Peter the passage guide, in my opinion, should go to the commentaries' intro to the book rather then to 1 peter 1:1.
Just my thoughts for what I would love to see. don't know how difficult they would be for implementing but I would sure love to see these features.
