For some reason I can no longer paste a reference into the link window - I have to type it. Strange.

Just before you click PASTE, whatever is in the Windows Clipboard is set-in-stone, so what does it do in each of these kinds of things:
1) You try and paste it into Windows Notepad (it uses the plain-text version of the source)
2) You try and paste it into Microsoft Word or other full-feature editor (uses maybe RTF, XML, HTML will full-feature style coding)
3) You try and paste it into Logos4 Notes (Not sure, but maybe using the RTF version of the source)
The point of my question, is to try and understand if:
A) the source document/application failed to COPY what you expected to the Clipboard, OR
The destination document type/application was unable to render some portions of the format(s) in the Clipboard.
You don't say about what your source or destination is, so its hard for anyone to know how to help.

Quite right. It is copying a reference in the note which was pasted in. The reference within the note cannot have a space following it so I use the copy & paste function to create the link. At least I used to. The right click menu for paste is completely grayed out.
There is an open case on this issue. Thanks.
Edit: I meant to add that you can use Ctrl+V as a workaround.
