I am hoping someone can explain what the difference is between the Cited By tool and the Passage Guide tool. They seem to be almost the same and I do not se the usefulness of the Cited By tool.

They are similar. The Cited by tool can be set to follow, which means it will regenerate whenever you scroll or change panes that you are working on. The Cited by tool can also be customized to search any number of collections beyond just commentaries. The Cited by tool is also easier to adjust on the fly to add or subtract the collections that it searches.
I had suggested that the cited by tool and explorer be made a part of the passage guide so that everything is in one place. Also, does anyone know why there is no option for "Follow" in the passage guide as there is in many of the other tools? It would be handy for the PG to just automatically follow whatever resource has the focus.

I don't quite understand what you mean - the PG deals with pericopes which can be overlapping. How would a verse level resource have a pericope level resource track it?

The PG is not limited to pericopes. It can be run for a single verse and can be linked to verse level resources right now. I do it often.
Thanks for the explanation. Even if I am dealing with a single verse pericope, I think of it as a pericope and would not assume that the next verse stands alone. I admit a strong bias against chapters and verses so I hadn't seen what you meant.[:)] I see how this could be helpful to you.
Now that I think of it it would be handy if other resources such as commentarys had the ability to "follow" whatever happens to be active at the moment. You could have a passage guide and commentary open along with bibles from link set A (primary focus passage) and another set of bibles from link set B (secondary passages based on primary) and the commentary and PG would follow whatever set happens to be active at the moment (just like power lookup or cited by or explorer).
