Duel notefile systems creating confusion in bible resource visual filters. Duplicate entries in filters and note file icons. This thing is a mess. The whole notefile system is a mess.

    That should only happen if testing Notes tool in Logos 7, or if you Set prefer notes tool to No in Logos 8.  In Logos 8, use the command Set prefer notes tool to Yes and restart Logos.
