Logos sells two versions and I seem to have the version they do not like much  

Why should I have to buy something new when I have a copy?

1. What does "‎Misn. Sanhedrin, c. 1. sect. 3" mean?

it means Mishna Sanhedrin, Chapter 1 Section 3.

The problem seems to be that the version of Babylonian Talmud we both own has only Section 1 of m.Sanhedrin 1 (it could be a tagging error, but it also doesn't show the quote, or parts of it such as shoe or marriage in this chapter).

2. How can I find it in my copy of the Babylonian Talmud?  

 

Difficult, since as you showed yourself, this reference is not there. But Mishna Sanhedrin is contained in it, and you can use the locator function of the Talmud to go there.

3. How can I get it linked to my copy of the Babylonian Talmud? 

it would be linked, since this is a datatype used across the various Talmud editions as you see - it's just that the resource has no section 2 or 3 of m.Sanhedrin 1 (tagged or present).
