A few suggestions
I have been working with the new notes and have a few suggestions.
Notes have two functions: first to take the note and second to read the notes that have been made at a later reading.
When I want to read an existing note, if the pop up does not provide the entire note, or I want to click on a link, it opens Notes as if I want to write or edit the note. It provides, at minimum, the listing of all notes on the left and then the current note with all the functions for editing. Worse case it also shows the facet menu depending on how I last left the Note tool. Why not just shown the note and provide and edit button that brings up the edit tools? Why all the extra information on the left? It only leads to confusion and makes the Note tool appear to be complicated.
Also, if I leave the Note tool with just the note pane open, it would be great if that is how it opens if I am writing a new note. There is too much unnecessary information initially provided. The user can condense the note pane and see all their notes and then click on the facet menu icon. The note tool is moving in the right direction, but there is simply too much information provided at all times, not just when a user wants to search for something.

Or upon reading the bible when I come across a note that does not display fully, upon clicking it it opens the note and links in the pop up similar to footnotes, with an option to open the note. This way the note tool does not need to be open to read previously written notes.

I second this. The current setup makes a simple glance turn into a process too often.
