If I click "no," L4 starts without any problems. Yes, I have 4.0c, and it was being updated via the beta channel.

According to Help/About - 4.0C Beta 7. The update (i believe) the update is to 4.0D beta 1

The problem is that the installer files that Logos 4 is trying to install are missing. Normally it works like this: Logos 4 determines that there is an update available so it downloads the files required to update your particular version of Logos 4. When the download is complete, it tells you that the update is ready to be installed, you click Yes (or click the Indexer icon to install the update) and Logos4Setup.exe runs and installs the necessary msi files. In your case, Logos4Setup.exe tries to launch the installer files and fails because they're not there. They should be in the C:\Users\Tom Collinge\AppData\Local\Logos4\Data\ldli2g1m.if0\UpdateManager\Installers\680 folder. I'm guessing that you only have the Logos4Setup.exe and Logso4UpdateScript.lbxdat files in this folder, and not the Logos4.msi or Logos4Prerequisites.msi files.
So the question is, how did you end up in this unusual situation? Can you think of anything unusual about your system configuration or anything that's changed recently (since you've been getting updates up to now with no problems)? Do you have Automatically Download Updates set to Yes (under Program Settings)?
The update that you have pending is indeed for 4.0c Beta 1. If you run Logos 4 and type Update Now into the Command Box, Logos 4 should start downloading Beta 2. When it says it's finished downloading, can you check the newest numbered folder in C:\Users\Tom Collinge\AppData\Local\Logos4\Data\ldli2g1m.if0\UpdateManager\Installers and see if it contains four files? There should be Logso4Setup.exe, Logos4UpdateScript.lbxdat, Logos4Prerequisites.msi and Logos4.msi. If so, click the Logos icon in the System Notification Area to install the update. Hopefully it just works!

If I remember correctly, the indexer crashed while it was in the process of downloading the updates. I did typed in update now and updated the program when beta two came out, and I did not have any issues.
Try deleting the 680 folder in UpdateManager\Installers, which will cause Logos 4 to remove the update from its database. It should then initiate another update and try again. If it fails again, there may be more information in the Logos4.log and Logos4Indexer.log files.

I ran into this problem again today. L4 use updating while I got the blue screen of death. Once I follow the above steps, I was then able to start L4.
Now, L4 will not update to L4.2 Beta 4

This bug is different then the Windows Live Sync. With that bug, the indexer would crash when it was updating. As of right now, I am running L4.2 Beta 2:

Sorry Melissa for not responding to this post earlier. L4 did not start with and without Windows Live Sync. FYI... I have and will continue to have Use Internet and Automatic Downloads set to no, and I will continue to have these setting this way until the security issues that I have addressed are corrected.
NOTE: I am putting in another bug report about L4 not starting. This is a new bug.

I'm not sure what security issues you are referring to, but if you have Use Internet set to No, you won't get updates, so you will have to install using the latest beta version by running the Logos4Setup.exe script in the path above. Keep in mind, however, with 4.2 B5 that a resource update is also required, so you would need to temporarily turn on Use Internet to download the updated resources. You can turn it back off after the update has completed.

I'm not sure what security issues you are referring to
I do not want any of my data (notes, prayer lists, ...) stored on Logos or anyone else's servers. This is one reason why I still use L3 99.85% of the time.
