If I order a prepub I understand that it is not charged until the order is processed but can you make payments on it like you do regular orders?
No, they don't offer that option at this time, though it has been a common request. Hopefully they'll allow that at some point in the future.
EDIT: I just thought of something. You can set up your own personal "pre-payment plan" of sorts by stashing away $10 a month, or whatever, until the pre-pub ships or you've accumulated enough to pay for it, whichever comes first. And then sit on it. Don't give in to the temptation to buy some other enticing offer from Logos. Unless of course you want that other thing more than this one.
You can make payments on it, but you need a credit card. As in, charge the full price to the card and make payments on that.
It's really no different than what Logos does when you buy things on a payment plan from them. They charge you $5 per payment as an "overhead" fee. So if you buy a $200 item and pay for it over 6 months, you'll end up paying $230 for it. Of course, it depends on the actual amount. Some products offered by Logos make better sense to pay using their method instead of with a credit card.
But you can't do that with Pre-Pubs, so either save up like Rosie suggested or charge it.
