* Which method is used? (Does not seem to be tied to the method in program settings.)

* Is it from a resource or generated?

* Is there a guide to the transliteration symbols available?

For the source of the rules for the various transliteration schemes see Tools --> Interactive Media --> Text converter. Off the top of my head I don't recall which is used in Logos.

I haven't checked for alignment, but on the surface this seems have the information I need. A very literal and mechanical transliteration as expected.

While it might seem over-complicated for beginners, I like the way it exactly matches with the manuscript. Useful to confirm my reading of unfamiliar Hebrew text when audio is not available.
