When double clicking a word a small context menu appears. When I change the window to anything else outside Logos the menu stays on screen till I close it in Logos.

I can't reproduce this in Windows 10 (which appears to be your OS).
Your Double-Click Action in Tools > Program Settings appears to be "Select Word", which gives you the Selection Menu in your screen shot. You can change that Setting, or you can switch this menu on/off via Show Selection Menu in Program Settings.
