What determines the order of the versions in Text Comparison?
The order of the resources listed in the collection doesn't seem to be it.
The order of the resources in my prioritization list doesn't seem to determine it either.

You determine the order in the Bible list dropdown menu. You can drag and drop them in any order that you wish.

The order of the resources listed in the collection doesn't seem to be it.
Within a collection, resources are ordered alphabetically.
My purchased Logos library has customized Titles & Abbreviated Titles so alphabetical resource order is chronological for Bibles (followed by Dead Sea Scroll segments) => Creating a New Series of Commentaries
