Christian, if I understand you correctly, you cannot highlight anything in a note file. Note files in Logos do not support highlighting.
To highlight your resources, open the Highlighting Panel from the Tools menu and select from the available options (or create your own).

I agree with Mark - but you can add foreground and background colours to text in notes if that helps
