Highlighting verses highlights all related resources
When I highlight a verse in a Bible (via reference), it also highlights all text in resources such as commentaries that refer back to that verse. That doesn't make sense to me as the desired behavior to have pages and pages of commentary text highlighted just because I highlighted the verse. I'm highlighting the verse and that's all I want. If I want to highlight the commentary material, I should be able to do that separately. I do want the highlighting to appear in all bibles (hence the use of reference and not selection) but Logos ought to be able to keep the highlight limited to Bibles.

Equally weird: if your reference is not a full verse & includes a translation (e.g. "John 3:16 NET" instead of "John 3:16"), it shows up in some other translations, but not all (e.g. in ESV & NIV but not NASB20 or Tanakh)

This is the intended behavior of a highlight by reference and has been since L4 IIRC. What you want to do is closer to highlight by selection and then use the visual filter "notes and highlights (corresponding)" To suggest a change, add it to the feedback site and round up votes.

"NET" tells you it is the resource that was highlighted as it can be applied to other translations with a Reverse Interlinear (e.g. ESV, NIV) via "Notes and Highlights (corresponding)" in their Visual filters menu.. It can be switched off for these resources, but it will not apply to NASB20/Tanakh unless they are given a Reverse Interlinear.

If I select selection, then the highlight will only appear in the Bible I made the highlight in, which isn't desirable either. I should be able to restrict the highlight to resources with same type, which is Bible in this case. It would be fine if there was an indicator in commentaries and other resources that this verse was highlighted such as highlighting the title or verse numbers, but when highlighting a single verse results in a long commentary text being highlighted then there needs to be a way to refine the highlight effect more.

OR Unless you turn the corresponding highlights visual filters on, the highlight will only appear in the Bible I made the highlight in.I have no desire to discuss how it should work. If you want different behavior, make a suggestion on the feedback site. In this particular opinion, my personal opinion is that I leans towards agreeing with you but would give it low priority.

I have no desire to discuss how it should work.
Then please do not feel the need to do so. I think it is helpful to get as broad a perspective on the issue from multiple points of view to make sure the ramifications of any suggested changes are fully understood before adding a feedback suggestion. That ensures the best possible and most useful feedback is being given. That is what I am attempting to do here in the more visible forums before I submit feedback that might otherwise get lost in the pile.

An excellent perspective --go for it. My "job" is to insure that you understand what is currently possible and/or how FL intended the problem to be approached. You can tell from the number of suggestions I make, that I don't consider Logos features complete.
