I just updated to Beta 4 and discovered that all my hyperlinks in all my note files are gone. The text is still there but the link is gone. New hyperlinks can be created.

Not only have the links disappeared, but when you click on a note marker in the biblical text, the note file no longer opens to the selected note. You can re-create the links to Bible references, but after a short while, they no longer work, although they continue to retain the appearance of a link.
The short life span of a link is also true in new links created in new notes. Furthermore, when you attach a new note to a biblical reference, the note is added in the correct canonical location, but remains hidden from you, and you have to scroll down to find the location where it was added rather than automatically moving to that location in the note file (as in the past).
Altogether, this version of the beta is severely flawed in regards to how it handles notes, and I really hope that Logos can fix the problem soon and more importantly help those of us who installed the beta to recover our former links.

But it appears that they do not stick. I recreated a few of the missing links, and they appeared to work. However, I went back 5 minutes later, and they were dead. The text is still blue, and the address shows in the Hyperlink field, but no working link.

Thankfully, this suggests the problem is with the action of opening the link, rather than actually saving the link. Hopefully this will mean everyone's data is intact.

Unfortunately, this is the case with only some of the links. Others have completely lost the link. No blue text and nothing in the Hyperlink field.

This is highly unusual. Usually the nastiest bugs hit us in Beta 1. We've gotten complacent with a relatively stable Beta 1, 2, and 3 on this cycle. And then wham! Good thing I'm not really using Logos to take real notes yet. Just had a bunch of test Notes files with random garbate in them. The only exception was my Early Church Fathers TOC. But I can re-import that from Logos 3. Do I dare? I probably won't be nearly as cautious about immediately downloading Beta 5, as I expect it will fix some of the nasty bugs that have shown up in B4 (more crashes than normal at this state in the beta cycle). I guess 4.1 Beta 1 was the calm before the storm. I remember remarking about how unusually stable it was for a Beta 1.

Er, that doesn't appear to work. Importing them from L3 brings them in the L4 with broken hyperlinks now too. In fact, I can't even remember whether importing from L3 did used to preserve the hyperlinks, but I can't imagine it didn't. I would have known about that as a bug if so.

No. But it makes me really want Backup and Restore for user-data.
I dont understand why Logos wont just go ahead and code this up?
This must have been introduced into a very late build of Beta 4, as I was able to use hyperlinks in Notes Monday afternoon in an earlier Beta 4 build. I'll report this issue. Thank you.
Edit: Newly created references do work, even if they're entered in the same note as the broken ones.
This will be fixed in the next beta.

Some of the links still showed blue text, and the address still showed in the hyperlink field. These should be restored in B5. However some links had lost everything. These will probably not be restored, because Logos does not have them now.
Jim T. I am moving into your camp. We do need a backup feature, especially for notes.
Did you edit that specific note in Beta 4 (when hyperlinks were broken)? I don't think that would have destroyed the hyperlinks (since new hyperlinks could be created), but it's a possibility.

No, I didn't edit that note - I did edit a note in the same notesfile.
When I had B4 installed all of the notes in that notesfile had "dead links" - no blue text and no indication of a link being there - but most of them came back with B5 with just a couple of notes ending up with their links still absent and no indication they were ever there.
Most of these links are to Bible passages, one or two are to commentaries.

If I close the note file, and click on the yellow box in the biblical text, the note file will open and go to the right location. If I click on another note box, the note file will jump to that location. But if I scroll up or down in the note file (it is a long note file), and go back to the biblical text and click on the yellow box again, the pop-up box will show with the note, but the note file will not relocate to the right location. It is as if the link is frozen. I can fix the problem by closing the note file. Then when I click on the yellow box in the biblical text, the note file will again open to the right location, and respond to my clicks in the biblical text.

Yes, I've gotten that problem too. I thought it was related to collapsing the note file, but perhaps I was wrong and the problem is more general.
