How do I get the timeline to open up in my program layout screen instead of opening on a different different page.

You can drag the icon to a pane and it will create a new tab.

The panel pop outs for the timeline, media and atlas are not my favourite. They never seem completely right sized. That’s just me. I have often wondered if it would be worth considering the concept of groups of tabbed panels in Logos.  So instead of a pop out window, an overlaid container workspace appears in front of my work. This would allow timeline, media or Atlas to be  full screen. Then one click to bring my original work container forward while the timeline, media or Atlas returns to the background. You could have several containers of groups of work panel tabs. Maybe one for English reading, commentaries and note taking.  Another for exegesis. Another for background and media. This would allow you to keep all your workflows in one session, with a container optimised to that part of your studies.

YOu can "right size" them to your liking and they will open back up that way.
