BUG: Highlights Disappear
Version: 25.2.56
If I select text in the ESV, and press "N" to create a note, Logos creates a new note and transfers focus to that note, but all of the highlights in the ESV window are hidden. The visual filter setting is set, indicating that highlights should be visible. If I close that window and reopen a new ESV window all of the highlights reappear, including the new one that I added. If I toggle the visual filter after the highlights have disappeared the highlights do not reappear.
If I select text in the ESV window and select one of the highlight styles this problem does not occur. It only occurs when I select "N" (the hot-key to add a note).
I believe this to be an issue that started with this version, though I'm not sure. I use this feature frequently and have only noticed this problem recently.
I tried to reproduce this in other Bible texts and was unable to do so. However my ESV has many more highlights than any other versions.
I have closed and restarted logos and the problem reoccurs every time I select the hot-key.

After restarting the application again, the problem seems have to have gone away. I've had this on several occasions in the past week, but I can't recreate it now.

This problem occurred again today while adding a new anchor to a note. I found if I open a new ESV window the highlights are present, they only disappear in the window that was active. However if I repeat the same behavior the highlights will again disappear. If I restart the app and then repeat the action, I do not get the same behavior.

I am having a similar problem. I have my OT312 textbook open while listening to the lectures, and highlight as I go along. Then I'll open one of the commentary readings which I have open as other tabs in the same panel, and when I return to the textbook my highlights are gone. (Sometimes they also disappear in the commentaries when switching back and forth.) If I close the resource and reopen it the highlights are there again.

I've had this problem for quite some time. I just never bothered asking for a solution as the solution was simple: close the resource, open again, and set the link set once more.
But it would be nice to get this bug fixed.

Looks like this has been fixed in v. 27.0 beta 2. There's a link back to this thread in the beta release notes:

There are two pinned posts at the top of the Logos Desktop Beta forum, which include info on how to join the beta and cautions about the risks. If you're relying on Logos for mission critical work, you might consider waiting until the new version is shipped instead of beta testing. They are now on a 6-week release cycle so you won't have to wait long. But if you like cutting edge stuff and you're good at reporting bugs and describing reproducible cases, and want to help make Logos better before it hits the wider user base, then go for it.
