I figured out how to prioritize the books etc from from library but then when I go to the main page, "Passage Guide" I am still getting a long drop down list and NOT the few books I want ( prioritized)
Am I missing a step?

When you go into Library and click on the word prioritized, does your books show up in the order you desire? If it is too far down in the list drag it to where you want it to go.
Are you running the most recent update of the software? Select the "?" in the top right hand corner and select the "About Logos Bible Software". It should say "Logos Bible Software 4.od SR-2.
Here is a wiki article on Prioritising.
If you are talking about the Commentaries section of Passage Guide then it helps to customise it with a collection of your favourite commentaries so you will get the "few books" you want. If they are prioritised they will also appear in the order you want.
