Is there a way to organize my sermon notebook by Bible reference?

What do you mean by a sermon notebook in the context of the Sermon Builder?
Are you referring to a notebook you use to insert notes into a Sermon Document, or something else?
Sure, here is a screen shot. The "Sermon Notebook" is on the right. It is part of Sermon Builder. How do I get that notebook to list the notes by reference?

I've just checked and I don't think we have any control over how it is sorted. It looks as though the notes are shown in date order and I don't think we can change that.
I agree it would be helpful if we could order by reference but, I think, what would have to remove any notes that did not have a Bible reference as an anchor (ones linked to a Bible reference).

I don't think there is a way to organize the notes from your sermon pane. Here's a method that will have your notes organized by reference and easily imported to your sermon.
Start with your notes tool and use the left panel to filter notes that have a bible reference. You can also limit your notes to specific notebooks.
Then you can sort by reference:
Now that your notes are organized you can use the menu on the right corner to "Send to Sermon"
