<bible ~ 3:16>  is nonsense.

If you try a Search for <bible ~ jn 3:16> in a current Logos (not Logos 9) you will be prompted to search for bible:"John 3:16".

So bible:"jn 3:16" is equivalent to  <bible ~ jn 3:16> from Logos 9.
