Will the small window bug ever be fixed?
Seriously. I'd love to know. It's been years, and Logos on Mac still regularly launches with a tiny window that needs to be moved and resized. It doesn't matter what you do with layouts. Create a brand new one, re-save the current one after resizing. Doesn't matter. The problem inevitably returns.
Happens even on a clean install, and on different Macs. I recently switched to using Verbum. It came back there also.

Happens even on a clean install
A clean install of Logos or macOS?
How many computers do you use Logos on?
How many monitors do you use?
This issue used to pop up more frequently, but less so in recent years. I personally experienced this routinely for a time, but it has been a long time since that has happened (at least 5 years).
We may need you to post logs and create a "bug" thread.

Over the course of years, I have been on six or seven different Macs. I used to copy my Logos folder so I didn't have to re-download the entire library. When Logos moved to being able to install books on demand rather than download the entire library, I always start clean, and I've done that probably three times now. So other than blowing away my settings in the cloud somehow, I'm not sure what else I can do.
It is true that, as I move between home and work, I use my laptop with sometimes 1, sometimes 2 external monitors.

I have seen this odd behaviour as well. Not recently, but it has been a reoccurring error for years.
The next time it happens, I will post a screenshot.

Try this and see what happens">
- Go to the Apple menu and choose ‘System Preferences’ and then go to ‘General’
- Uncheck the box for “Close windows when quitting an app”

Are you using any window management apps? E.g. magnet? I've seen that issue myself but I haven't seen it recently and I stopped using magnet with the latest macos release since the functionality is baked in. Might not be related but just a thought.
