Notes

I would love the option to link my Notes window with the Bible I am reading, so my notes will track with the Bible passage--like commentaries do when they are in the same link set as the Bible.

    You can

There is a Guide in the Desktop App called Your Content, which allows you to link it to your Bible. As you scroll through your Bible, you will see the Guide surfaces the notes you have made about the corresponding verses. You don’t need to have made anchors in the notes; it finds ones where you have copied or typed in a verse reference.

It also finds other related documents like passage lists, clippings, sermons, highlights, and questions you have made in the Bible Study Builder. You will find it as a standalone guide, but you will also find it in the passage guide.

A long time ago MJ Smith was doing a weekly compilation of best forum tips - if we still had this, your post would definitely belong in there!
