Notebook text can be formatted, like a word processor, with foreground and background colors. However, this is not as flexible as highlights available for Bibles or Library books.

Correct. All user-generated documents are different from Logos produced documents in this regard because user documents are dynamic with no fixed locations while Logos documents are static. That is not to say it can't be done or wouldn't be useful- only to say it would be a new function, expensive to develop. Using different fonts or colors of fonts would be less expensive to develop.

While a agree full highlighting capabilities are unlikely. However, highlighting can be improved; being easier to set with "transparent" colors.
I'm sure this is possible because text can now be bolded, underlined, colorized, etc. So, it stands to reason better highlighting options are possible.
Possibly in a "pop-up" dialog displaying formatting/highlight options after selecting text. Just like the pop-up when book text is selected.
