Is it possible to highlight just one copy of my preferred Bible (ESV) and leave another copy highlight free?
I do not believe it is. Regardless of how many copies are open, it is still the same resource.

If it is too much trouble to turn off all of the highlights, notes, and visual filters, you can read a book of the Bible with the Text Comparison tool and select just the ESV and the book you want to read, and you will have a "clean" copy of that book.
Can you "turn off all of the highlights, notes, and visual filters" and turn them back on as they were? How do you do that?
