I know that there is a script that can be run that will clean up the database. Can someone show me how to clean up and decrease the database size?
You may be thinking of the command delete unlicensed resources but the impact this will have on the size of your database will depend on how many unlicensed resources you have.
With this command do these resources go tho the cloud?
These are for resources you no longer own, like expired Mobile Ed courses.
They have been removed from your Logos account, so cannot go into your cloud. The command will remove the files from your computer if not already removed e.g. subscription mobile ed courses that are replaced periodically after notification by email.
You can achieve a further saving by reindexing annually (Rebuild Library Index command). But the biggest saving can come from deleting the video files downloaded by mobile ed courses. Delete the …\Logos\Data\random#\Webcache folder. If any are subsequently needed, they will be re-downloaded
I have a folder D:\Logos\Data\o0o23qh3.qvr\WebCache. Is this the file to delete the contents of? It has 39.7GB (over 10% of the drive).

I have a couple of books that always crash Logos. I read the books a while ago and created Notes while reading, but if I try to go to the Note anchors in the books in question, Logos crashes. Same if I try to open them in the Library. Is there anything I can do to fix this?

I am reading Systematic Theology by Wayne Grudem. There are a gazillion Bible verse references in blue. If I click on them, they of course open in my Bible of choice, and I could copy and paste them into a note. But is there a way to get that reference to copy directly into a note, without doing a copy and paste?
