Add Highlight without it being added as note?

Can I add Highlights to a verse without it automatically being added as a note?

Also, I have about 1,000 notes most of which are verse highlights. Can they be deleted from notes without affecting the actual verse highlight?

No, that is just the way Logos stores your highlight

No, deleting them will delete the highlight. But you can filter the notes to not show the highlights:
